Aerial Strike contém a maior parte das missões de história conhecidas como Episódio 2. As missões de "Scenario" dão até 32% de experiência no level em que são liberadas e algumas "Sidestory" dão até 15%. As missões vão até o final do jogo, no entanto começam a dar menos experiência após o level 93.
War of Pandea começa no meio do jogo e é dividida de Aerial Strike, essas missões começam a história do Episódio 3. As missões de "Scenario" dão apenas 3% de experiência no level em que são liberadas e cada missão do level 91 ao 96 dão menos experiência que as anteriores.
Existem três tipos de missões: Scenario, Standard e Sidestory.
Scenario: Você precisa completar essas missões para seguir em frente no jogo. Elas sempre dão SPI e experiência, as vezes também dão um atributo de bônus ou algum item.
Standard: Essas missões só dão SPI. Aqui você precisa caçar certos inimigos em grandes quantidades, é aconselhável completar essas enquanto você upa, ao decorrer do jogo as recompensas ficam cada vez maiores. Essas missões não estão listadas aqui.
Sidestory: Parecidas com as missões de Scenario. Apenas Turning Point e Enter the Moon precisam ser completadas para liberar novos mapas.
